Have you tried looking at the Xconfig86 file for the
changes made?  And see if there are errors there?

If you post the Gnome version, and OS version, and
Xwindows version, you might get detailed help.

Along with the mouse brand and model number,
and excerpt from the X config file, before and
after the change done via the GUI.
